Rise of the Ronin contains 49 Shrine Locations. Finding Shrines unlocks skill points to upgrade stats. You need to fully upgrade one skill tree for A Jack of One Trade is a Master of All Trophy. However, you can also earn skill points from other sources such as leveling up and defeating enemies. None of them are missable, you can still find everything after the story in free-roam.
Simply find the shrine in the open world and interact with it.
